Description:

I think the way Ubuntu Apps show alerts is actually disturbing and should be changed. If alerts appeared with a smooth transition just like my mockup shows (the first screenshot I uploaded) it would be much better.
I know what I propose is exactly how alerts appear in Mac OSX but it\\\\\\\'s the only way I could think to explain what I believe has to be changed, so it would be great if anyone comes with another way of displaying alerts.

Please, tell me your opinions...

 Great Idea

It would be fantastic with warnings like that. this alert was no longer considered a new window, saving space in the "window list".

 Darken the window

I agree completely.

One possible method is to darken the window and show the alert in the center (in a non-windowed frame).

Also, for end of application dialogs like these, I think that it would be a good idea to take a lief out of Transmission's book. Somthing like http://www.ubuntu-pics.de/bild/41662/mockup_Z6XV0Z.png.

 Good idea!

It just should be as plugin for window manager like compiz or mutter.
Simple plugin that can attach modal dialogs to parent window.

Yes!

You can do this by set in Window Rules (extra plugin):

skippager = type=Dialog

And in Decoration:

decoration = (any) & !(type=Dialog)

But you can not attach dialog to parent window.
