Which image formats do support layers?
AFAIK, png doesn't.
GIMP files (*.XCF) I guess is the only option for this...

AFAIK, with nautilus, it's not possible...
As nautilus creates a window the size of the desktop including both wallpaper and icons.

But other than that, with a compositing system, it may work (since window don't knowwhat part they shouldn't redraw because it's hidden, they redraw all).

good idea, but it will not be a 'screen' shot.
mng works for layers, but lacks recognition, anyone knows if apng support layers ?
as for nautilus, i find it the solution rather than a problem: nautilus pass his root window wallpaper as it is (scaled, zoomed, tiled, etc..) as one layer, and icons as another.
windows and panels are taken as normal screenshots (each in its own layer), but in larger resolution (screen resolution) where they are the only non-transparent elements, and aligned in its x y coordinates.

Use 1:
Good for making mockups of new features for Topaz Brainstorm submissions (I normally have to do this manually.)

Use 2 (probably more important:)
Good for making documentation.
