Description:

I think all new applications would be designed to be splitted into a computational core and a separated user interface, talking each other via D-Bus. This approach permits to abstract functionality from effective usage, so the function (play a song, send a mail, retrive an information...) would be called, when occurred, by (scripted) command-line, remote clients, or also be interfaced via AJAX web interfaces or everythink else. Adopting this method data managed by common applications are exportable by design, and integration between programs (also if distributed in a LAN or the Internet) is implicit.

Isn't this already the case with many GUI apps being mere front ends for various command line apps?

Is it really necessary to make everything use a client/server architecture? Couldn't this become a massive, unnecessary pain in the neck?

I don't think "unnecessary pain", I think "required pain".
Actually desktop computing (not limited to Gnome) lives a trasformation time: lots of users have more than a PC at home (a desktop, a laptop, a media center, an home server...), data are caotically placed in and out the Internet, mobile devices are for everyone, and integration of incoherently formatted data is a obstacle...
Data syncronization between distributed machines is only a mere (and often inefficient) workaround for the need of portability and mobility, so my target is the distribution of applications also. This, of course, requires a whole architectural rebuild, not just the correction of a pair of programs, the work would be epic but opens doors for next ten years in home computing.
